Organize, Colorize
Here's a screenshot of my PC. I organized my files this way so I could spot the projects I'm working on quickly.
Colors
Red - a project I'm currently working on - "hot"
Orange - a project I want to work on soon
Yellow - normal stuff
Green - reference items; stories wouldn't be in those folders
You can see I also put an underscore in front of the folders so they would group together and be differentiated from the various "libraries" my computer creates.
Icons
I also changed the icons of the "library" folders so they'd look different. You can do this somewhere in the settings if you're really visual.
And for the Mac

I think it's good to show this because it's an epic fail. I tried to make it snazzy by changing the folder icons into these cool tribal tattoo things, but they were too similar to one another to ever build any kind of association in my mind. (You can download icon sets online and change a folder's icon in its info panel by dragging-dropping.)
But it's very easy to colorize the file folder name—see "Channeling Morpheus Paperback." So I could easily implement my red-orange-yellow-green system here.
You can also change the color of the background by using command-J. The color coding possibilities are mind-boggling!
I don't think you'll know whether something is a FAIL immediately. You have to make the changes and live with them for a couple of weeks and see how well you can find things. Or not, as the case may be above.
